I'm dropping down from BSP to BS to be more competitive locally in autocross.  This means I need to remove my intercooler and my downpipe...however I have a tune developed by RPi that takes into account those options.

The first question I have...just in case I need to drive around awhile with the RPi-tuned ECM, could this damage anything under the hood?  And secondly...how precisely can I go about reflashing back to stock?  I'm fairly certain I can't go to my local GM dealer and say "So....would you mind reflashing my ECM?" :idk:

It will not hurt anything. If you had your original ECM flashed by RPI, it may be simpler to simply buy a new or refurbished ECM and have it flashed. Or, see if RPI still has your original flash on file, and send you ECM back to them.

Are you going to sell your IC?.
Like snaponbob said it should not hurt anything, but if by chance you throw a code, this will be the perfect excuse to get it re-flash at the dealer.
