does anybody know a good way to run the black and red wires?  i have it going to the fuse box but now i cant close the cover so id like a new way to install it without cutting the cover.  also is the flashing engine light normal from using the 2-step?  i seems like it would be since its misfiring.  is it also normal is the engine light stays on after using the 2-step and nls?  just want to make sure everything is working normal.

Flashing CEL is normal with WOT Box because it is retarding the ignition to prevent RPM to grow.
I presume your CELs are misfires on all cylinders.

I did a small cut on the fuse box cover to pull the WOT Box wire out of it.

im thinking about drilling two small holes and getting two small grommets for the wires to pass through.  then on the inside i want to do a male/female connector setup that way i can snap the wires in and out without pulling out of the fuse spot if i want to remove the cover.  man i gotta figure out whats causing my limp mode after nls.

Both terminals in the fuse box are positive 12 volt sorces.  You should take the black wire to chassis ground.

Could you out an inline fuse in the red wire and attach it the post under the red plastic instead of going into the fuse box and then connect the black to the chassis ground above the battery

no it has to be routed into a certain fuse so it can cut ignition.  if i just wire it into the + - terminals it would do nothing lol.  i wish i could find the wire in the bundle that goes into the fuse and just splice it there that way i dont have to cut into my fuse box cover.

What circuit are you trying to tap into?  Those of us with a wire diagram should be able to tell you what color wire is in the bundle.
